The following is what I wrote to a friend in August 2004. Hope it'll be helpful to you, especially when you have lots of luggages:
If your flight arrives before 6pm, proceed immediately to the shuttle train to immigration, but don't go through the immigration. On the left-hand side right before the immigration lines, there's the Ferry Transfer Counter to She Kou. Go to the left-hand side of the counter, and ask them to transfer the luggage for you. However, you must arrive at the counter before 6pm in order for you to catch the last 7pm ferry(2005年1月1日后,最后一班是21:20). The counter needs at least 1 hour to transfer your luggage to ferry (that's why we missed the ferry), and you don't even need to see your luggage before boarding the ferry. Follow their direction to go to ferry -- don't exit through the regular immigration line. If you board the 7pm ferry, you will arrive at Shenzhen around 7:30pm. Your journey will be quite smooth and enjoyable.
If you're as unlucky as us and miss the 7pm ferry, you need to go through the immigration line, take your luggage by yourself. Then you buy your train ticket (HK$100) to Hong Kong Station on the way out of the immigration area. Board the train with all your luggage, and after about 15 minutes, you arrive at Hong Kong. Take the luggage yourself, proceed to taxi line, and tell them you're going to Macau Ferry in order to go to Shenzhen. The taxi fare is about HK$25 plus $HK20 for your luggage. Once you arrive at the ferry building, take an elevator to the third floor. Look for the window saying She Kou ferry (the right-most window), and pay for HK$125. There're some food stores in the ferry building: a Starbucks on the 2nd floor and 7-11 on the first; or you can buy food on the ferry.
After 8:30pm, you can start to board the 9pm ferry. The gate is usually No. 10, and the entrance to the gate is about 50ft on the right-hand side of the ticket window. You will then take stairs, escalators, lifts to get to the ferry boarding gate. You can ask the ferry people at the boarding gate to let you go through the lift (elevator, well, it's English in Hong Kong) to board the ferry.
Around 10pm, you'll arrive at She Kou. You just follow the crowd to exit. They might check your luggage at the X-ray scanner and stop you.
