Some measures need to taken to guard your IP. Employees only can touch what needed to perform their job functions. Since it's a software company, definitely there are some effective steps you can take to protect source using technologies such as firewall, encryption, etc, especially easy for Java based project. Don't just assume you can trust all your employees on IP stuff (of course, you have to trust them in many other areas  )
